I just replaced stator and now bike won't run more than 30 seconds to a minute, & when it does it's not running right. Acts like it running on 2 or 3 cylinders. I'm getting fuel, spark & compression.

Any ideas anyone?

Welcome from Southern California! +1 on the plug wires, and make sure the intake elbows are tight and not leaking. It's easy to get an o-ring out of place when replacing the carb rack.
 
If it were running proper before you dropped the engine then it would have to be something you disconnected or re connected and it isnt connecting, I would go over all the things that were disconnected and look for a broken wire or bad connection somewhere.
Look for a pinched wire too.
 
Was the reluctor wheel everyone. Didn't get the notch lined up right. Pulled swing arm with tire off to access pulse generator cover, instead of pulling motor out. Runs great now, new(used) stator charging like a champ @ 14.75 v
