Hotwire the fan to run and stick with water for a few runs. It may be you are just burning off accumulated crap in the pipes. If it gets worse instead of better maybe a sealer will work to stop it. The copper or silver flakes have worked well in the past for me. If you do that the system should be flushed once it's sealed and fresh coolant added.

You know what? This has been in the back of my mind since this all began.

You ain't actually taken it out for a ride yet, have Ya?

Why don't you try that? I mean, What's the worst that can happen?

The motor hydro-locks and you get it towed home somehow! Then you go get the other motor.

You know now you've got a good motor, how can it hurt?

Good idea if it's registered.

No I have not.
While I was waiting for parts, I rebuilt all the calipers. Now I can actually take it out. I'm going to wire a fan switch tomorrow, fill with antifreeze and then go out. At least I can get a feel for how she handles, although I still need to rebuild front forks.
If this motor won't work, I can take some positives away from this endeavour:
1- I have great help here with many experts at hand
2- I now know how to change head gaskets, resurface heads and change timing belts
3- Always go with your gut. From the onset, a red flag arose when the po said he had a spare engine still in the crate. Why would he have that if this motor worked?

I agree. Take a phone with you and have someone standing by in case you need help getting home. Then ride a tank of fuel out. The last vid had the motor sounding very healthy.

well it could be that muffler is full of old oil ...amd just hasnt cleared yet...
i tend to agree with this theory. run it til the fan comes on and off a few times, then let it sit. if the water/coolant level is still good in the radiator, take it out and ride it . (you want to check the radiator level when it is cold, the bottle level may drop a bit the first time you run it ) i reckon the smoke you are seeing is crap in the pipe. takes a while to fully burn it out.
have some fun....
ps
i never drain the water and refill with coolant until i am certain there are no leaks. i'm cheap..... :Egyptian:

There were 2 reasons for not taking the bike out yet: one, the radiator was violently overflowing into reservoir once she heated up and the fan never kicked on.
Two, the brakes were locked up.

Two new head gaskets later and still something out of left tailpipe, I am going to check the thermostat (which is new) , hot wire a fan switch and then take it for a ride. #2 plug still fowling with gas smell, so will have to clean carbs sometime.

Thanks again for everyone's help. Will keep you posted.

Keep running it. Those pipe can hold a lot. Maybe you should drop the left exhaust and see if it smokes with no pipes?

Aah, let me try that. Good thinking.

Okay, Here's the problem. Looks like #2 is the culprit. At the very beginning of all this, I mentioned that the plug on #2 was smelling like gas. As you can see in the video, when I placed the paper towel under #2 it almost set it on fire. What the heck is going on here? Is this a carb issue, I think we have looked at this possibility before, so what is this coming out, fuel vapor?? The paper towel does not get wet, it gets burned. At one point I saw a small flame before I placed the paper under the cylinder.

Well.....that is #2 cylinder smoking. If it is fouled with gas, then, I lay money your issue is still a leaking/flooding carb.

Took her for a 2 mile spin. Left tailpipe just got worse.
Here's a video of her before I headed out.

Your idle is pretty high in this video, but listen at .050 on the video when you shutdown the engine and restart. That little sound you hear just as the engine starts is caused by leaking gasoline.

Will this damage the head gasket?

Flame that close to the head is pretty normal.
The bit of smoke I'm seeing seems to dissipate right away as if it's steam, is that what you're seeing?

Why does #2 burn the paper towel and not # 4?

I don't see this as steam, I see it as some type of smoke, I think. If it were steam, why is the paper towel not wet?
